I have tried switching folder locations to the SIII bcnav folder, with this folder on both the external and internal drive, and no-go. Basically, the app will not recognize the older folder. It will not recognize the maps, and it will not recognize the trips and waypoints.
The "/storage/emulated/" folder does not really exist. It's what might be called a "symbolic link", or, in simpler terms, a reference to where the real data is stored.
Where an app is stored very much depends on several criteria: System apps / pre-installed-bloatware-apps are stored in /system/app with privileged apps in /system/priv-app (which are mounted read-only to prevent any changes).

And no, I cannot explain all possible location some app might use, sorry; AFAIK /data/misc is managed by the Android system itself, so "mere apps" should at best have read access there. Never encountered data/user_de (as it's a relative path, I don't know where you mean anyway).
